Once the Eon Flute is yours, Latios carries you over a map that keeps rearranging itself. Seventeen legendaries hide in the Mirage spots — several of them behind a trade, which the records say where it matters.

The one Mirage spot that turns up on its own schedule, south of Ever Grande City. No prerequisite, just patience.
Catch Uxie in the Nameless Cavern
The cavern needs three Pokémon at maximum friendship in your party. Which of the three lake guardians is inside depends on the time of day.
Catch Mesprit in the Nameless Cavern
Same cavern, different clock. Come back when the light has changed.
Catch Azelf in the Nameless Cavern
The last of the lake trio, and the one that makes the Dimensional Rift appear.
Catch Palkia in the Dimensional Rift
The rift only opens with Uxie, Mesprit and Azelf all in your party. Dialga is on the other version.
Catch Giratina in the second Dimensional Rift
A second rift appears once you are carrying both Palkia and Dialga — which means this one needs a trade.
Catch Cobalion on the Pathless Plain
The plain wants three Pokémon with maxed EVs in your party. Which musketeer shows up depends on the day set on your 3DS.
Catch Terrakion on the Pathless Plain
Come back on a different day.
Catch Virizion on the Pathless Plain
The third of the Swords of Justice, and the last of the three days.
Catch Reshiram in the Fabled Cave
The cave only appears with a Level 100 Pokémon on your team. Zekrom is on the other version.
Catch Kyurem in the Gnarled Den
Needs Reshiram and Zekrom both in your party, so this one needs a trade too. Bring the Dowsing Machine for the DNA Splicers while you are here.
Catch Tornadus in the Storm Cloud
A Castform in your party pulls the cloud onto the map. Thundurus belongs to the other version.
Catch Landorus in the second Storm Cloud
The third of the Forces of Nature, and it wants both of the first two — another trade.
Catch Ho-Oh at Sea Mauville
Not a Mirage spot, but the reason the Trackless Forest exists. Pull the Scanner out of the flooded control room, trade it to Captain Stern in Slateport, and the Clear Bell he gives you rings a legendary out of the wreck.
Catch Raikou in the Trackless Forest
The forest only appears with Ho-Oh in your party. Which of the three beasts is waiting depends on the time.
Catch Entei in the Trackless Forest
Same forest, later in the day.
Catch Suicune in the Trackless Forest
The last beast, and the last legendary the sky has to give you.
